Drupal URL Aliases vs 301 Redirects + Do URL Aliases create duplicates?

Hi all!
I have just begun work on a Drupal site which heavily uses the URL Aliases feature. I fear that it is creating duplicate links.
For example:: we have http://www.URL.com/index.php and http://www.URL.com/
In addition we are about to switch a lot of links and want to keep the search engine benefit. Am I right in thinking URL aliases change the URL, while leaving the old URL live and without creating search engine friendly redirects such as 301s?

You should indeed create 301 redirects from the old redirects to the new aliases. People could have linked to those url's, so you want to keep benefitting from those links and built up value over the years.
url.com/index.php and url.com are 2 different url's in the eye's of SE's so you should redirect that 2. Basic rule is: 1 unique page should be available on 1 url.

Duplicate, submitted URL not selected as canonical
Hi all, A number of our pages have dropped out of search rankings. It seems they are being marked as "Duplicate, submitted URL not selected as canonical" However, the page Google is choosing as the canonical is totally different - different headings, titles, metadata, content on the page. I just relaunched my website and changed a permalink structure for several pages where only a subdirectory name changed. What 301 Redirect code do I use to redirect the following? I have dozens of these where I need to change just the directory name from "urban-living" to "urban", and want it to catch the following all in one redirect command. Hi, we're making our site into a static site but I would like to transfer the Google juice. Most of the links and database exist on subfolders though. Could I simply do 301 redirects on the subfolders and retain the value or does it have to be on the full domain?

Remove html file extension and 301 redirects

301 Redirect with an Exact Domain name Match
My Client had a site that ranked for a pretty competitive two word phrase, but for a variety of reasons had to transfer the site to a different domain name (with none of the previous keywords). We've 301'd everything just fine to the new site, but our traffic for that two word phrase, as well as related long tail traffic, is beginning to drop. Could the drop be related to something that we didn't do well in the transfer? Or is it due to the new domain name now not being an exact match? Sitenote question: Our Google Analytics is still set up for the former domain name and shows data just fine. Is there any reason to switch GA to the new domain? What are the pros/cons? How best to redirect URL from expired classified ads?
We have problem because our content are classifieds. Every ad expired after one or two mounts and then ad becomes inactive and we keep his page for one mount latter like a same page but we ad a notice that ad is inactive. After that we delete the ad and his page but need to redirect that URL to search results page which contains similar ads because we don't want to lose the traffic form that pages. How is the best way to redirect ad URL? Our thinking was to redirect internal without 301 redirection because the httacces file will be very big after a while and we are thinking to try a canonicalization because we don't want engine to think that we have to much duplicate content.

If a redirecting URL has more value than the website should I move it?
Client has two website addresses: Website A is a redirect to Website B. It has one indexed page. But this is the URL being used in collateral. It has the majority of back links, and citations everywhere list Website A as the URL. Website B is where the actual website lives. Google recognizes and indexes the 80+ pages. This website has very few backlinks going to it. This setup does not seem good for SEO. Moreover, the analytics data is completely messed up because Website B shows that the biggest referral source is... you guessed it Website A. I'm thinking going forward, I should: Move all the content from Website B to Website A. Setup Website B to permanently 301 Redirect to Website A. Is that the best course of action?
