How to structure rel=canonical for a e commerce site

So I have searched the Q & A , Google, the zen cart forum and at this point I am looking for some one to give a concrete answer on what I should do. There is a lot of different opinions on " rel=canonical" and how to apply it , since there are many other variable in place.
I have a zen cart site. I am using the latest 1.3.9 version. The default setting ( seem to me) uses the rel=canonical to point back to the specific link product or category respectively.
Most of the time I have two scenarios.
1. Main category ---> Sub category----> Product
2. Main Category----> Product
I'll give an example
http://www.perfectindesign.com/awards ---main category
http://www.perfectindesign.com/awards/acrylic-awards sub category
http://www.perfectindesign.com/awards/acrylic-awards/slanted-award product
(this example has three sub categories with maybe 12 products in one 4 in the second and 5 in the third)
From looking at the source code for each url it the rel=canonical just points back to its own url.
I want to avoid competing against my self, for the example above keyword "acrylic awards" so should the use of the re=canonical be changes site wide to have products point back to sub categories when they exist and have products point back to main categories when no sub categories exist?
I am very new to seo, specifically eCommerce seo. If you have experience and have done this to a site you manage for a client or your own please advise how to proceed. Also if I'm missing some thing that will give me a better understanding of the bigger seo picture that would be great.

Did you end up removing the rel=canonical tag? I don't see it in your source.
If you did, that is the right move. Canonical link tag should be used as a last resort. And should only really be used if you are currently having canonical issues or the CMS/cart you are using is known to have these problems.
Ideally canonical problems should be fixed from a technical standpoint first.

Folders in url structure?
Hello, Revamping an out-of-date website and am wondering if I need to include the folders (categories) in the url structure? The proposed structure has 8 main folders. I've been reading that Google is ok if the folder is not included in the url, but is it really? The hesitation I have is that the urls are getting long and the main folder only has only a sub folder beneath it. So, /folder-name/facility-name/treatment-overview. This looks too long, doesn't it? URL Structure On Site - Currently it's domain/product-name NOT domain/category/product name is this bad?
I have a eCommerce site and the site structure is domain/product-name rather than domain/product-category/product-name Do you think this will have a negative impact SEO Wise? I have seen that some of my individual product pages do get better rankings than my categories.

Link rel="prev" AND canonical
Hi guys, When you have several tabs on your website with products, you can most likely navigate to page 2, 3, 4 etc...

You can add the link rel="prev" and link rel="next" tags to make sure that 1 page get's indexed / ranked by Google. am I correct? However this still means that all the pages can get indexed, right? For example a webshop makes use of the link rel="prev" and ="next" tags. In the Google results page though, all the seperate tabs pages are still visible/indexed..

Rel=canonical Weebly
My problem is with my website as it says I have duplicate page titles and contents because of a /index.html. It says the duplicate content is due to the fact that my homepage on my website is www.seacandytackle.com but it is also www.seacandytackle.com/index.html because I use weebly. How can I use the tag to fix this? It won't let me do a 301 redirect because it is a home page. How can I fix this? What code would I have to use and which url? Also it says that I have duplicate page content between http://www.seacandytackle.com/index.html and http://www.seacandytackle.comhttp://www.seacandytackle.com but I don't recall having any page that looks like http://www.seacandytackle.com http://www.seacandytackle.com from weebly. How can I fix this issue as well? Thank you for any help. Step by step implementation would be particularly helpful in using the rel= tags to fix these duplicate issues.

Staging site and "live" site have both been indexed by Google
While creating a site we forgot to password protect the staging site while it was being built. Now that the site has been moved to the new domain, it has come to my attention that both the staging site (site.staging.com) and the "live" site (site.com) are both being indexed. What is the best way to solve this problem? I was thinking about adding a 301 redirect from the staging site to the live site via HTACCESS. Any recommendations?

Adding Rel Canonical to multiple pages
Hi, Our CMS generates a lot of duplicate content, (Different versions of every page for 3 different font sizes). There are many other reasons why we should drop this current CMS and go with something else, and we are in the process of doing that. But for now, does anyone know how would I do the following: I've created a spreadsheet that contains the following: Column 1: rel="canonical" tag for URL Column 2: Duplicate Content URL # 1 Column 3: Duplicate Content URL # 2 Column 4: Duplicate Content URL # 3 I want to add the tag from column 1 into the head of every page from column 2,3, and 4. Syndication: Link back vs. Rel Canonical
For content syndication, let's say I have the choice of (1) a link back or (2) a cross domain rel canonical to the original page, which one would you choose and why? (I'm trying to pick the best option to save dev time!) I'm also curious to know what would be the difference in SERPs between the link back & the canonical solution for the original publisher and for sydication partners? (I would prefer not having the syndication partners disappeared entirely from SERPs, I just want to make sure I'm first!) A side question: What's the difference in real life between the Google source attribution tag & the cross domain rel canonical tag? Thanks! PS: Don't know if it helps but note that we can syndicate 1 article to multiple syndication partners (It would't be impossible to see 1 article syndicated to 50 partners)
