De-indexed Link Directory

Howdy Guys,
I'm currently working through our 4th reconsideration request and just have a couple of questions.
Using Link Detox (www.linkresearchtools.com) new tool they have flagged up a 64 links that are Toxic and should be removed.
After analysing them further alot / most of them are link directories that have now been de-indexed by Google.
Do you think we should still ask for them to be removed or is this a pointless exercise as the links has already been removed because its been de-indexed.
Would like your views on this guys.

just because a link is not indexed by Google does not mean they don't know that your link exists. I would definitely remove these directory links from your link profile and if you are unsuccessful contacting the webmasters make sure you keep the emails and notes in your spreadsheet.
I have found its good to have this data in a Google Docs Sheet as it makes it easier to share with the Google Spam team once you do submit your reconsideration request

I would email each webmaster and save the corrospondance so that you can atleast prove to Google that you have tried to remove the links when you send your next Reconsideration request.
We wernt hit by any penalties, but after running the detox tool, we found a few sites that had been deinexed and got a decent response rate when asking for the link to be removed
If we ever get hit by a dodgy link penalty, we can at least provide some proof that we tried to clean up our link profile.

Linking to URLs With Hash (#) in Them
How does link juice flow when linking to URLs with the hash tag in them? If I link to this page, which generates a pop-over on my homepage that gives info about my special offer, where will the link juice go to? homepage.com/#specialoffer Will the link juice go to the homepage? Will it go nowhere? Will it go to the hash URL above? I'd like to publish an annual/evergreen sort of offer that will generate lots of links. And instead of driving those links to homepage.com/offer, I was hoping to get that link juice to flow to the homepage, or maybe even a product page, instead. And just updating the pop over information each year as the offer changes. I've seen competitors do it this way but wanted to see what the community here things in terms of linking to URLs with the hash tag in them. Can also be a use case for using hash tags in URLs for tracking purposes maybe?

301s being indexed
A client website was moved about six months ago to a new domain. At the time of the move, 301 redirects were setup from the pages on the old domain to point to the same page on the new domain. New pages were setup on the old domain for a different purpose. Now almost six months later when I do a query in google on the old domain like site:example.com 80% of the pages returned are 301 redirects to the new domain. I would have expected this to go away by now. I tried removing these URLs in webmaster tools but the removal requests expire and the URLs come back. Is this something we should be concerned with?

Links from non-indexed pages
Whilst looking for link opportunities, I have noticed that the website has a few profiles from suppliers or accredited organisations. However, a search form is required to access these pages and when I type cache:"webpage.com" the page is showing up as non-indexed. These are good websites, not spammy directory sites, but is it worth trying to get Google to index the pages? If so, what is the best method to use?

How is Google crawling and indexing this directory listing?
We have three Directory Listing pages that are being indexed by Google: http://www.ccisolutions.com/StoreFront/jsp/ http://www.ccisolutions.com/StoreFront/jsp/html/ http://www.ccisolutions.com/StoreFront/jsp/pdf/ How and why is Googlebot crawling and indexing these pages? Nothing else links to them (although the /jsp.html/ and /jsp/pdf/ both link back to /jsp/). They aren't disallowed in our robots.txt file and I understand that this could be why. If we add them to our robots.txt file and disallow, will this prevent Googlebot from crawling and indexing those Directory Listing pages without prohibiting them from crawling and indexing the content that resides there which is used to populate pages on our site? Having these pages indexed in Google is causing a myriad of issues, not the least of which is duplicate content. For example, this file <tt>CCI-SALES-STAFF.HTML</tt> (which appears on this Directory Listing referenced above - http://www.ccisolutions.com/StoreFront/jsp/html/) clicks through to this Web page: http://www.ccisolutions.com/StoreFront/jsp/html/CCI-SALES-STAFF.HTML This page is indexed in Google and we don't want it to be. But so is the actual page where we intended the content contained in that file to display: http://www.ccisolutions.com/StoreFront/category/meet-our-sales-staff As you can see, this results in duplicate content problems. Is there a way to disallow Googlebot from crawling that Directory Listing page, and, provided that we have this URL in our sitemap: http://www.ccisolutions.com/StoreFront/category/meet-our-sales-staff, solve the duplicate content issue as a result? For example: Disallow: /StoreFront/jsp/ Disallow: /StoreFront/jsp/html/ Disallow: /StoreFront/jsp/pdf/ Can we do this without risking blocking Googlebot from content we do want crawled and indexed? Do links to PDF's on my site pass "link juice"?
Hi, I have recently started a project on one of my sites, working with a branch of the U.S. government, where I will be hosting and publishing some of their PDF documents for free for people to use. The great SEO side of this is that they link to my site. The thing is, they are linking directly to the PDF files themselves, not the page with the link to the PDF files. So my question is, does that give me any SEO benefit? While the PDF is hosted on my site, there are no links in it that would allow a spider to start from the PDF and crawl the rest of my site. So do I get any benefit from these great links? If not, does anybody have any suggestions on how I could get credit for them. Keep in mind that editing the PDF's are not allowed by the government. How do you de-index and prevent indexation of a whole domain?
I have parts of an online portal displaying in SERPs which it definitely shouldn't be. It's due to thoughtless developers but I need to have the whole portal's domain de-indexed and prevented from future indexing. I'm not too tech savvy but how is this achieved? No index? Robots? thanks

Increasing Internal Links But Avoiding a Link Farm
I'm looking to create a page about Widgets and all of the more specific names for Widgets we sell: ABC Brand Widgets, XYZ Brand Widgets, Big Widgets, Small Widgets, Green Widgets, Blue Widgets, etc. I'd like my Widget page to give a brief explanation about each kind of Widget with a link deeper into my site that gives more detail and allows you to purchase. The problem is I have a lot of Widgets and this could get messy: ABC Green Widgets, Small XYZ Widgets, many combinations. I can see my Widget page teetering on being a link farm if I start throwing in all of these combos. So where should I stop? How much do I do? I've read more than 100 links on a page being considered a link farm, is that a hardline number or a general guideline?
