Should i Disavow links from Secret Search Engine Labs

Hi,
I'm doing a link audit. My sites' keyword rankings and organic traffic have been sent to the Phantom Zone since the last Penguin Update. I've got 70+ and counting follow backlinks to my main domain and one of the my subdomains from http://www.secretsearchenginelabs.com/; should i disavow them?
There's a load of links to many recognisable sites in there and my instinct's all out of whack with this decision.
I think that these links were all manually added by a link building company on our behalf. It does look manipulated to me but i'd like a second opinion before I dump all of those links.

I just checked my existing Disavow.txt file and the SEO company we hired to put us in this mess we're in had previously added secretsearchenginelabs.com to it. I should have checked that file before i posted my question. My apologies and please disregard.

How to set up internal linking with subcategories?
I'm building a new website and am setting up internal link structure with subcategories and hoping to do so with best Seo practices in mind. When linking to a subcategory's main page, would I make the internal link www.xxx.com/fishing/ or www.xxx.com/fishing/index.html or does it matter? This is a silly newbie question. But will posting on www.instructables.com with some valuable content and url link back to my site help with "linking"? Or do they put a no-follow on all links on their site? Thanks for answering! Ron

But I can't understand about "Low-quality directory or bookmark site links" Is there he talked about low page rank, Alexa or something else?

International Site Links In Footer
We have several international sites and we have them linked in the footer of our main .com site . Should we add "nofollow" to these links? Our concern is that Google could see these sites as a network?

Do web pages have to be linked to a menu?
I have a situation where people search for terms like, say 1978 one dollar bill. Even though there never was a 1978 one dollar bill. I want to make a page to capture these searches but since there wasn't such a thing as a one dollar bill I don't want it connected to the rest of my content which is reality based. Does that make sense? Anyway, my question is, can I publish pages that aren't linked to my menu structure but that will be searchable or, am I going to have to figure out a way to make these oddball pages accessible through my menu?

Does the Referral Traffic from a Link Influence the SEO Value of that Link?
If a link exists, and nobody clicks on it, could it still be valuable for SEO? Say I have 1000 links on 500 sites with Domain Authority ranging from 35 to 80. Let's pretend that 900 of those links generate referral traffic. Let's assume that the remaining 100 links are spread between 10 domains of the 500, but nobody ever clicks on them. Are they still valuable? Should an SEO seek to earn more links like those, even though they don't earn referral traffic? Do search engines still index/crawl private content?
If you have a membership site, which requires a payment to access specific content/images/videos, do search engines still use that content as a ranking/domain authority factor? Is it worth optimizing these "private" pages for SEO?
